If you otherwise want the car, accept the damaged/repaired one. As long as the windshield was replaced by an OEM windshield, and the installation was done correctly (no leaks, etc), there should be no reason not to accept it. You may be able to negotiate some compensation from the dealer for the delay in delivery and any other troubles the incident caused (some free accessory, a free service not otherwise covered by warranty, or similar). I suspect many (if not _most_) cars arrive at the dealer with some superficial damage; they repair it before putting it on the lot, so the customers never know it.
