Sometimes even a _lot_ of diagnostic charges are reasonable if there is a difficult to find problem. But, you should not have to pay for any parts that were installed that did not fix the problem. If they did not save the original parts and put them back in when the problem was not solved, that should be at their expense. The problem I see is that you are going to have to get that car somewhere else, find what the problem is, and get it fixed. _Then_ you can go back to the dealer, identify how many things they did that were unrelated and unneeded, and get them to rebate the money. Like I said, a tough situation. I would try to stay reasonable and talk with the service manager (not one of the advisors). Negotiate for something that is reasonable. Don't pay for any parts that were not needed. As a legal matter, in _most_ states if you get the key you gave them back and drive away in your car, you have a disputed bill. OTOH, if you drive the car away and they still have the key you gave them, they have a mechanic's lien on the car. Needless to say, you don't want them to have a lien against you. If you can come by the key without having to do anything improper and without actually paying the bill, you can work out a deal for the disputed bill. $1000 is serious money (as in grand larceny) and you don't want the police coming to visit over it, so don't do anything that's clearly improper.
