I went through this exact same sequence of events (clock stays on, replaced the ISM, problem comes back) on my 2005, and I finally fixed it by replacing the battery. In fact, I would say that anytime there are random electrical problems or things just are just acting wonky, start by replacing the battery. The car seems especially sensitive to low battery voltage.
Otherwise, this is the most reliable car I have ever owned.
