Yes, get rid of that stupid bypass valve!
Also, change out the oil press sensor, coolant temp sensor, and thermostat.
I did the water pump and hoses on mine at 175k while I had it apart to do the subframe bushings. Consider changing the radiator at the same time if it's original - my rad ended up springing a leak a few thousand miles after all that other work! The WP was miserable to do, but will be slightly less miserable with the head and radiator out of the way.
Regarding the alternator - in my case the bearings still spun nicely, so I just changed out the voltage regulator/brushes.
