If they are thick enough, I machine them just to make sure the pads have a straight surface to mate to.
All rotors have more or less warpage even if they are not showing any vibrations with the old pads so it is a good idea to start fresh with a flat rotor.
Even with brand new rotors there are no guarantees they will not warp soon after installation as there are no guarantees a machined rotors will not warp again.
I have machined and replaced a lot of pads and rotors through the years and it does not seem to be a big problem but I still like the feeling to have a nice flat surface to start with when replacing brakes.
Now, with the Akebono pads, rotors last a lot longer and with that, they will go through a lot more heat cycles in their lifespan.
