Can I rebuild a whining gearbox?

I am doing a performance gearbox build. I need some five-speed internals to transplant into a chillcast gearcase, which I luckily found, a few hundred miles from where I live. The donor box I was planning to use for the internals is the new-style, with big pinion bearings and lower ratio rear end. I have the special gearbox tools and a PDF of the rebuild manual, and I'm raring to go.

But my parts guy, an old timer whose knowledge I respect, says that the donor box was whining before it was removed. He says this will make the ring and pinion gearset unreliable, even with new pinion bearings and proper adjustments.

Now, correct me if I'm wrong, but I was under the impression that new bearings cured the whine, and made the box "good as new". I searched the BB for results and came up empty-handed. I am in need of clarification!
