5-Speed Shifter Alignment

I just converted auto to 5-speed. I (as well as just about everyone else) do not have the special alignment tool Saab and Bentley manual prescribes. I perfectly realize the shifter in 3rd gear with a pin. However what needs to occur at the transmission end (without that special tool)?
Can someone give me the DIY way to get the alignment right?
