I had that same car and really loved it. In some ways, I preferred the 2.0L engine to the later 2.3L. The Haynes manual is, IMHO, pretty good for this car. Many on this site poo-poo it, but I think it's pretty complete. I wish I could remember what I did when I used a timing gun on that car, but I don't remember.
Other things that might have not been tightened correctly:
Exhaust manifold bolts.
Exhaust manifold to turbo (hard to get these tightened - awkward)
Cylinder head to timing cover - 2 bolts that are oriented vertically.
While you have the valve cover off, check the camshaft journal bolts.
Also, make sure the camshaft journals (or caps, whatever you call them) on the intake side are oriented correctly. They have internal ports to bring oil to the hydraulic cam followers.
For the cylinder head bolts, I would be concerned but am not sure if you should re-tighten from the beginning or just check their torque. I'm familiar with the 3-step tightening process, as I've done 2 cylinder heads on 9000 engines. I'd be concerned that you might not get a good seal if you undo the bolts completely.
