THAT alignment you mentioned you know about signifies that the #1 piston is at TDC. Each and every time it occurs, once per revolution, the piston is at TDC. However, the cams rotate at half (1/2) the speed of the crankshaft. This means that on an engine that's correctly assembled, the marks on the cams will be at the bottom (thus 180 deg out of alignment) EVERY OTHER crankshaft revolution. In other words, you can never be 180 deg off IF THE CORRECT MARKS ARE ALIGNED. Never! You would have to purposely put the cam marks on the bottom when the #1 piston is at TDC for this to happen. Think about it.
BTW, if you look at the flywheel when the crankshaft pulley is aligned, you will see a dowel on the backside of the flywheel. This will also be aligned with a reference mark on the plate..
The CPS should be left out of this as it has nothing to do with aligning for assembly. Whenever it's aligned with its missing teeth reference on the pulse ring, TDC is more than 100 degrees away...
