Here is the complete official procedure for installing a 9000 manual transmission:
1) Against the force of the spring that's inside the bellows, push the throwout bearing onto the slave cylinder. From this point forward, don't touch the bearing or even look at it, lest the spring push it off and send it flying across the driveway.
2) Lift the transmission into position where the intermediate and input shafts are correctly lined up, and start pushing it toward the engine.
3) Spend 10-20 minutes minutely repositioning it and repeatedly cursing because it won't go "home".
4) Notice that the throwout bearing has popped off the slave, and is now interfering with mating the transmission to the engine.
5) Lower the transmission and go to step 1.
After repeating the above steps somewhere between 2 and 10 times, the transmission will hopefully have mercy on you and even though you haven't done anything differently, slide into position. ;^)
On a slightly more serious note, the only suggestion I have is to find a couple of extra transmission-to-engine bolts (or ones the same size, I think cylinder head bolts work?), cut the heads off and cut slots in the end, and screw them into the engine to help guide the tranny into position. When the tranny is in place, you can remove them with a screwdriver in the slots you cut.
