Although I live in Florida and am not used to cold weather, I think I know the reason why it's a bad idea to lower the top in freezing cold.
1. If it's really cold, chances are the top has some frost from water condensing on it as the temperature drops. Once the top is in the soft boot in the trunk, it will warm up and get wet. I doubt this water will do the top mechanism any good. If the temperature differential between the outside and trunk is large, I guess that there is also some risk to the glass cracking from heating too rapidly. I think that it's highly unlikely, but could happen.
2. As it gets colder, the canvas will tend to get brittle. If you put the top down on a really cold day, you risk ripping the canvas.
Just my 2 cents worth from sunny Florida (70F for a high today)!
