I have the base car but if the SE was in my price range, I wouldn't have minded the extra features, including ACC and power seats. I had them in my '89 9000T and liked them. However, the ACC motors are expensive when they wear out.
I did get what I consider to be the most important options for the base car: moonroof and leather, and to a lesser extent, heated seats. It seems like most 9-3's are optioned that way so there'd be no problem finding such a model.
The plain 9-3's acceleration is fine. I imagine that the SE has a better top end and that would be fun, but I didn't detect any difference in my test drive of the 2 models. But then, I didn't rev either (fresh) engine very high.
I'd be wary of the 16 inch wheels and tires, as other have said because a number of people have complained of the harsh ride. Having said that, you can't go wrong with either model.
