Here are few things to remember. While you are still breaking in the engine, the ECU is also adapting to your driving. It is turning on the shift up light to let you know what shift points will provide the best fuel economy...not what might give the best response for the current driving conditions (i.e., passing someone, or just fun driving).
During break-in (first 1,000 miles or some will say 2,000 miles), just keep varying the RPMs and don't push the engine too hard. After that, like others have said, you should wind it out periodically. This is a high performance engine, after all, designed to be driven on the Autobahn. (Of course, I am not advocating excessive, unsafe speeds. Just shift when you want to and enjoy the turbo and torque curve of your 9-3 :-).
