the three wires are spark plug wires; the oil in the plug wells indicates that you should replace the valve cover gasket because its leaking. If you did that and NOW they're filled with oil, you need to re-do the gasket replacement, making sure you put new o-rings around the torx bolt holes as well as gobs of permatex gasket sealant. Don't over tighten the bolts, I think they're around 9 ft/lbs, the engine head is aluminum and you'll easily strip the threads (ask how I know).

Let the gasket sealant dry overnight if possible. Pull your spark plugs and properly gap them. use some dielectric grease to protect the terminals, then replace the plug wires.

Also make sure you have the plug wires on the right plugs; I think they have number tags on them.

Rough idle in that case would be oil leaching down into those wells, into the piston chamber thereby preventing combustion. Could be oil leaked onto your spark plug wires which are now soaked and not transmitting power properly (if it was a bad leak)

Also, check that all vacuum hoses are replaced properly and not cracked, rough idle can be a vacuum leak too.
