The transmissions on the New Gen 900's ('94 and later) are TOTALLY different than the "classic 900". Since the engine in the NG900 is turned 90 degrees from the classic (so it's transversely mounted like most normal cars), the transmission has more room and is bigger, beefier, and a lot more reliable. The problem with the classic is that the tranny was basically shoehorned into the car and the 5-speed was a total hack job on a 1970's 4-speed design.
The NG900 manual tranny still has a few weak points... Namely the clutch cable has been known to fall out of adjustment and sometimes the seals leak. These are not insurmountable problems but you must be aware of them.
The NG900 automatic is also MUCH MUCH better than the classic automatic. Totally night and day. The new tranny has 4 speeds (vs the old 3-speed) and has proven to be VERY reliable. You don't hear many complaints about failures, leaks, or undesirable behavior. The tranny is of Japanese origin (Aisan-Warner) and similar models grace Toyota's, Lexus, and some Volvos. If you MUST buy an automatic, this is a good choice.
