Yeah if you read Saab press (something listed about 2000+ changes...) - they changed the structure of the car (weighs more) in various areas to get better crash results first of all, offered a new T7 engine (standard was still the T5 for remaining base 99's - check under the hood to see which), and changed the interior parts quite a bit (they look similar though) - side airbags for the seats and better crash test results are the biggest safety changes.
The clutch went hydraulic sometime in 98 already - that was on the board early on due to the mechanical issue - most 98's (if not all) have them, and all 99's have it.
New body cladding outside, revised rear hatch (check the 3rd BL), taillights, even the mudflaps.
Suspension is minor compared to the upgrade they made mid-96 (relocated the front anti-roll bar) limited to new strut mount points (helped w/ tire wear and torque steer a bit.) Tires are the same (only the 2002 finally went to a 55 series 16 incher due to the class action lawsuit over the bendable 3 spoke wheels used from 97-99.,.,.)- the rest all used 50 series from 95-01, except of course the viggen - base model may have changed also, but insignificant...)
different geared tranny for mileage corresponds with the engine,,,

Interior parts aren't interchangable - switches and displays may look the same or similar but will not plug into their earlier version.
Radio went code free (married/unmarried using Tech tool on the 9-3)
