Not really, none that haven't been resolved... The first 9-3 SportSedans, or 2003 "9-3SS" had a few software glitches which have been revised and resolved. There were also a few "B" pillar rattles, but that wouldn't be applicable to verts. The convertibles on the SportSedan chassis didn't arrive until 2004. The old style or "OG9-3" convertible hung on one year, 2003, after the 9-3's changed to the SportSedan or "SS" designation. 2004 was the first and only year for the tire pressure monitoring system which was a little tough to trouble shoot at first, but now seems to be reliable or at least routine to fix. Some 9-3SS', sedans as well as convertible, had bad electronic keys that wouldn't work intermittantly, but that's another issue that's been resolved.
Mechanically the 9-3SS sedans and convertibles have been excellent, with no real mechanical issues. Engines, transmissions, accessories seem to be wearing well with no pattern of problems or achilles heel. So if you're considering a new 2006 or leftover 2005 convertible it should be smooth sailing as the niggles have been worked through.
If you're considering a used one I would highly recommend a Certified Pre Owned, CPO for short, with the extra assurances of the CPO programs inspection, selection and the factory Saab extended warranty provisions.
The 1999 thru 2003 9-3SE Convertibles are really nice cars with lots of character and are well sorted out and realiable as that body style (OG9-3) car has been produced as a convertible since 1995. Questions about the OG9-3's convertibles 1999-2003 should go on the NG900 - OG9-3 bulletin board.
