Just an impression based on reading the boards for a few years.
I hate to say that because I LOVE my '02 9-3SE dearly, but nevertheless the SS has a newer more refined engine. The '99-'02 9-3s have two major flaws, both related to the engine- #1 slugding if the oil wasn't changed enough and #2 the DIC (ignition module) failure. Neither of these has reared it's ugly head in the new engine and nothing has come up to take its place. Now the '03 had some new model software problems, but those should have all been fixed under warranty by this point.
My gripes with the 9-3SS are purely about the body style because it doesn't suit MY idea of what a Saab is (ie a hatchback multi-role vehicle). However, I have faith in the underlying platform and if you're cool with the sedan I'd say go for the '03. When the '07 SportCombis start coming off lease in a couple years I'll be the first one in line.
