The front dash speakers are easy to replace. Simple hand screwdriver needed. Clip the original harness off the original speakers and re-use to avoid clipping any vehicle wires. You can put Boston Acoustics or Infinity 3.5" speakers up front which will give a huge improvement in treble / mids.
As for the door speakers, I bought perhaps the best 6.5" speakers for this space (Infinity Kappa 62.7), but would not recomment it unless you plan to buy an auxiliary amp. There is virtually no power flowing to these speakers, so putting good quality speakers will give you just about zero additional sound. The car needs an additional amp to power the 6.5" door speakers and perhaps 6x9" speakers that fit easily on the rear deck.
About the rear deck - if you are getting 6x9" speakers for that, beware the rear shelf sits right on top of the speakers. 2" high tweeters will require you to snip part of the fabric shelf piece for it to fit on top of the speakers.
To recap, for the 2006 car, I strongly recommend you buy soem 3.5" speakers to improve treble for a quick $50. If you want a stronger bass sound, you have no choice but to go with an external amp, which gets signals from speaker wires under the driver's seat (where the stock amp is located).
