As far as the warranty is concerned, yes, you will pay more for it because the dealer needs to pay for it in order to get the car certified. I suspect it is well worth it.
Yes, the '03s had teething issues but I'm unsure of how much better an '04+ is. I just had my '04 in for service yesterday and spoke with the service tech (I was interested in getting an '06 Aero). I asked if he felt the newer cars were getting better, he said no they are really not. The issue is the rather large amount of computers in the car. He stated mechanically that cars are pretty good, it's just the electronics that are buggy. Does that deter me? No, I still love my car. It's no Toyota in terms of reliability, but it's no Toyota in terms of driving pleasure either so there's a trade off. I'm happy give up some reliability for driving pleasure. We'll see how long I'll last out of warranty.
I think the newer car you can get, the better off you'll be in terms of build quality because of the amount of practice the factory workers have. But this doesn't really address the electronic gremlins. Just get a CPOed car or see if you can get a deal for a new 2006 2.0T and you should be covered. Besides, once you drive it, you'll wonder how you survived without it!
