My '07 2.0T 6sp trans is balky from 1st to 2nd and to a lesser degree 2nd to 3rd when the trans is cold and then is very smooth once warm. First few shifts from 1st to 2nd I let the engine wind down between shifts and shift slowly w/ a slight pause passing nuetral (i.e., drive like grandma) and that seems to help avoid the balkyness. I also try to shift w/ the minimum lateral force necessary to get it into the right slot and just let the shifter follow the path and that seems to work well w/ the 6sp.
Because I live close to the highway I just drive for a few blocks and then the highway warms things up and the problem goes away. Dealer mentioned this is a known issue that so far has not been thought of as damaging to the trans but suggested I bring it up at the next service. There was a suggestion that software was involved but exactly what any software does w/ the manual transmission was not explained. An indy mechanic I know mentioned he had similar issues w/ a volkswagon and porche 924 in the past. Perhaps the 6 sp has tight clearances between the gears that are just a hair off when cold but fine once warmed up (just a guess).
