I've been working on the 9-3 sport sedans since they were new. I've never seen one damaged from a jump start (except for someone hooking up the cables backwards). The earlier ones would not let you jump start them (The ECM would not allow activation of the starter relay if the ECM sensed a faulty battery). We would just put the jumper box on them, turn on the ignition switch and jumper the starter relay.
Those early ones did have problems when the batteries were put on a charger with the battery still hooked up. They would burn out the ACC fan speed control unit. We were always instructed at SAAB training to remove the maxi fuse in the fuse box on the drivers side of the dash when using a battery charger on the car (like when reprogramming control units).
As for your battery being under warranty, the original battery is covered under the 4 year 50,000 mile warranty. Once a battery has been replaced by a SAAB dealer, that new battery is no longer covered under the 4/50,000 warranty but is now covered under the SAAB Interstate battery warranty. I think its covered 100% the first 24 month and then pro-rated after that.
