You can't do anything until you know what the real problem is -- and that's going to require some trouble-shooting. Assuming you have an honest, competent dealer, you should get a good analysis and recommendation, and can then make a decision.
I've had one or two instances of bogus fault codes, mainly with my 03 9-3. So the transmission may or may not be related. Doesn't sound like it to me. I'm more inclined to think you have an electronic glitch (e.g. computer), and at one point it appears the car went into the "limp-home" mode. I believe this function is electronically regulated. I've had two battery failures with Saab, and in both cases they just went dead -- no histrionics with other systems in the car. I don't see how a single component like a battery or an alternator could cause this problem.
Depending on the failure, you should ask the dealer to pursue with the Saab rep. You may be able to get some "good will" warranty if you have a peculiar catastrophic failure or an extremely high cost. Companies do this in some cases, although it is not acknowledged publicly.
