I would go with a 2006 over a 2004. It was the first year of the soft top and the second year for the new 9-3. The top doesn't have too many issues. Actually its probably the most reliable top SAAB has had.
the first year tops did have a service campaign to better support a hydrualic line running up the right side of the top and to check if the line is kinked. Most of the issues with the 2004 weren't soft top related.
There were automatic transmission issues due to coolent seeping into the transmission oil throught the trans oil cooler couplers in the radiator. Again there was a campaign for that issue. But both of these issues were campaings, not recalls, so if they were never done, the campaigns have probably expired, so if you would want to have them done now, you would have to pay for them. And if the transmission campaign was never done and some coolant has seeped into the transmission oil, it can do permanent damage to the transmission
There were also lots of electrical gremlins in the 2004s. Most have been worked out of the cars by 2006 with updated components and lots of updated software.
Again, I would go with a 2006 over a 2004. They have made a lot of improvements over the years. A lot of them you can't see, but they do make the car more reliable.
Of coarse it also makes a differance on who owned the car before you, and how well they maintained it. If its a little old lady with a 2004 convertable who only drove it on sunday and maintained it perfectly, then I would consider it if I was looking at buying a convertable and it was the right price.
