Lower RPM and more boost (really less vacuum) is always better for fuel economy. Minimizes the pumping losses of the engine having to pull air past the mostly closed throttle plate. That is the whole point of having tall overdrive gears.
As to the original question, I am firmly of the opinion that the manual, driven sensibly will ALWAYS get better mileage in the real world. They may do better in the artificial world of the test regiems, but in the real world, they will usually hold gears longer and downshift more readily than a manual being driven for max economy.
