I have the Stage 1 ECU, 3' downpipe with performance Cat and the Abbott turbo inlet pipe. If you buy the advertising that is anywhere from 65 to 75 HP over my 2002 SE HOT stock horsepower of 205. I haven't noticed any problems with the transmission. I did flush the tranny at 30,000 and replaced the dino with Mobil 1 ATF. Transmission is doing well, tires are another matter (grin)! I upgraded my suspension with Eibach Pro System, Nick's steering brace and poly bushings before I did anything to the engine. I was afraid the the stock suspension was too squirrely for the extra HP. Hope this helps. Don't worry about the tranny. My mechanic says the auto transmissions in the 9-3 are hard to kill. I hope and think he's right.
