I used to get that smell in the same fashion in my first 99 9-3. Took it into the dealer to be fixed. Here's what I was told in 2001:
The cars have that button to circulate the air throughout the cabin. If that button is constantly engaged, moisture builds and mildew does actually grow in the system and must eventually be cleaned out. Solution: Don't use the button. Tadaa!
Do you know the button I mean? The one with the circular arrow in the middle of the controls I believe. Bad button!
It was my understanding this was not an uncommon problem. I bought another 99 9-3, and so far nothing though.
