roof rack question

all, I need roof rack and probably needed since I bought the car, but I am usually not a fan of roof rack as it mess up your paint (maybe in the long run) and weather stripping that goes around the door frame. But I found out that my 00 9-3 already came with holes under the weather stripping for Saab specific roof rack tower/bars. The catalog says it is locked when car door is locked.
Anyway, does it mess up your paint at all? Can it in long run? Or how about the weather stripping? How is it secured? after market racks can go on to Saab tower/bars right?
