Flywheel pickup / speed sensor? (longish)

I've been trying to get to the bottom of a stall/surge occurring at stoplights on occasion in wife's '00 4cyl (67k). Feels sort of like it's misfiring, if we let off the brake when it's happening it just sort of lurches along.
Last month, the TCS OFF and Check Engine lights came on and put car into limp mode, and car shut off 40mi later on the highway, leaving no codes. Dealer loaded missed ECU software update (after checking a slew of my other suggestions, thanks to this board) and we hoped that fixed it-- ran perfectly the 400 miles home and then for almost a full week. But now it's started again (it was occurring almost every day before update).
My wife has also complained of some long starts on occasion. I'm nervous of another shutdown since that problem might not be fixed.
My indy tells me it could be the flywheel pickup/speed sensor, which also wouldn't send error codes.
Anyone had a problem with this part, or could briefly explain how it operates? Do you think it could've caused both the stall/surge and the highway shutdown?
