Looking at your list, most of the repairs are actually normal service items that do happens if someone is driving the car.
Brakes has to be replaced at some point
Tires has to be replaced at some point
60K service has to be done at 60K miles
Oil changes has to be done at regular intervals
Serpentine belt and pulleys have about 60K miles of life span
Mufflers do go bad at some point and time depending on where you life and your driving style.
Battery do go bad between 3-6 years.
This leaves us with ignition cassette, alternator, engine clean and crank case upgrade that is a little bit out of the ordinary AND the engine/turbo problem now.
Yes, if you had all these repairs done at a dealer you have paid premium price. That's nothing to do about. They have their price schedule and that's it.
Getting several other estimates are good but it sounds like you have had the unfortunate events of running into the same style shops.
When they start to talk about having to use two guys to complete the job I just laughed. That is a standard exuse to be able to crank up the price some. It is extremely rare that you need (or are able) to have two guys working on the car at the same time. You just use that term to explain why the labor charged was higher than the time the car was in the shop (well, um, you see, we put two guys on the job and therefore we could finish it in shorter time).
Granted, without looking at the car I can't tell or I might come up with the same conclusion that it needs a new engine and turbo.
But I would probably lift the valve cover and drop the oil pan to check out the lubrication system and maybe save the engine by cleaning out the dirt that might be in there.
Yes water pump and turbo still has to be replaced and if in fact the rear main seal is leaking badly the transmission needs to come down and the seal replaced.
