First off, I'd bring the car back to the place that did the work. You should have a warranty on it. But I'd be careful, as they have already demonstrated a level of incompetence. It might just be an understandable oversight, but they have a strike and a half against them.
When you say run-on, when you shut the engine off, does it stumble and diesel before it quits? That would be a sign of a few things, none of them good. With the engine having just been rebuilt, there are a ton of things that could be wrong, from the wrong head gasket, to incorrect valve timing, to something as simple as a vacuum leak.
I think the first steps are to pull and inspect the spark plugs - do they look like the combustion is correct? My guess is that you'll see white plugs (lean running), possibly with burned gunk on them. I'm thinking overheating in the cylinder, causing dieseling. BUt that's just a guess. The next thing to do is check the compression. Either too high or too low is obviously bad. But the valve timing could be off a tooth or so, and the engine will run like crap, but not show up in the compression. So the next step would be to pull the valve cover and verify cam alignment.
Of course, make sure that all of the vacuum hoses are present, AND going to where they should be going.
