I have had a similar problem with my '00 wagon, but I usually notice only after I have turned the car back on after a short stop (i.e. driving to Target with A/C on, then turning car back on after shopping for 15 minutes). When I turn the car back on I hear a noise that sounds like a cross between a ghost and an alien moaning, "Oooooooo." Sounds sort of like blowing across the top of an empty jar. Not sure if this is the same sort of vibration noise you heard, but I have only heard my noise after using the A/C. Haven't had it looked at, though.
