To maximize the acoustic transfer of the bass from your trunk mounted subwoofer into the cabin, you will want to maintain or expand the openings in the rear deck. The more transparent the rear deck is, the louder your sub will be. In my case, I removed the deck mounted 6x9's as I was not using them. Having large openings in the rear deck will in no way invite rattles or prevents you from dampening around these areas. Try listing to your subs with the rear seats folded down and I am sure you will notice the bass is more apparent.

Also, you referred to feeling the lowest bass rather than hearing it - this is normal occurance as the lower output rolls off in any given design. In general, the lower frequencies create more physical energy (below 25 Hz) while the higher frequencies and tend to create more sonic energy (above 35 Hz). Basically, you hear the higher frequencies, because they are louder than the lowest frequencies. Also, producing the lowest frequencies takes far more amplifier output (even though they are quieter) as they represent the least efficient end the sonic spectrum. This is why many amplifier designs incorporate a subsonic filter to block the lowest frequencies, thus saving system power for the rest of the spectrum. You might try playing with the bass boost frequency on your amplifier.

Regards the mounting of your sub, it is important that it is secure to prevent to loss of acoustic energy. If not secure, energy is wasted vibrating the enclosure around. Also, when the car is parked you might try moving the enclosure around to find the placement that maximizes the output. Typically, enclosure are the loudest when facing the tailgate or rear corner of the trunk as the sound waves produced by the subwoofer are best reflected in the cabin (through the rear seatbacks and rear deck).
