9-5 Stalls after driving through puddle.

Drove through a large puddle on Tuesday. Would have avoided it, but torrential rain made it hard to see. Car stalled/shut down immediately after going through the puddle. Had trouble starting it up again, finally got it to stay running, pulled into a parking lot and let it sit there through Wednesday until this morning. Drove it to class today. The 'check engine' light was on but other than that no problems. After class, took 3 times to get it started, then it stalled on the highway when I was stopped in traffic. Restarted just fine. Called local SAAB dealer who said to check the air filter for water before driving it again. I've removed the air filter which is moist/damp to the touch and am letting it dry. Where do I go from here and what else could possibly be wrong?
