We just had the booster replaced on our 1999 9-5. The diaphram was shot. The only symptom was no power brakes. When you touched the brake pedal you could hear the electric vacuum assist pump run. I suppose if the diaphram leak was just the right size and shape there could be some sort of oscillation where the vacuum would build up to a point then suddenly leak out then build up again. Are you sure the thumping is coming from the booster and not a stuck caliper and/or warped disk?
Replacing the booster is not a major job but the part is expensive.
