Baffling problem with Brake retaining clips -longish

I recently purchased a 99 9-5 wagon with 95k miles and NOT a great service history. The brakes worked o.k....., newish brake pads, old rotots, with the pedal right at the top [not much travel], but with a 'fady' feel under medium to hard stops.

I read TSN and suspected the retaining clips. Sure enough, they were on there backwards. I took the car to my trsted Indy here in berkeley, and they changed the clips for me...now they are on correctly. However...here is the surprise.......with the clips on correctly, now the brakes were AWFUL. Unsafe. It feels like a ton of air in the lines, the pedal goes all the way to the floor, the car needs two-three pumps to bring up the pedal to stop. So, we bleed the brakes and no air came out and NO CHANGE. The rotors were crappy so we quickly swapped with a used, but good enough set that the shop hand on hand...NO CHANGe. I carefully took the car home since I was leaving town, but now I'm stuck. The car is unsafe to drive, and my indy is stumped too. It feels like a fluid issue or typical bad master cylinder, but, all we did was flip the clips into the proper configuration. [i'ved triple-checked this]

The question is: Is there any problem that a flipped clip could mask [like abs pump, etc] that when putting the clips the right way takes a pedal that was right at the top and worked normally, albeit 'fady' feeling and gives you a mushy brake pedal that travels to the floor?
