We have a similar setup with our 9-5 Wagon and a Thule Frontier box. I was very hesitant to buy the box without actually seeing how it could be mounted on the wagon - I was concerned about hatch access and the overhang on the front end. Although the box dimensions are helpful, since you can't change the distance between the two crossbars, you are a bit limited in how much you can adjust the attachment points. The box itself has a limited number of predrilled holes for connecting the Thule attachment clamps.
When we went to a local Thule dealer and looked at the box, we couldn't really see how the fit would work. The shop owner, thinking quickly, got two of his salespeople to carry the display model Frontier out to our wagon in the parking lot so we could see exactly how it might fit. It was close, but it was obvious that it would be OK - instant sale! Our hatch opens about 95% of the way until it hits the back end of the box. We just keep a small towel between the two surfaces when we're loading or unloading - no problem, really.
