We've had a similar problem with out 2002 Aero for years and the dealer has never been able to diagnose it because it's not consistent. It seems to happen under light throttle around town, especially when taking off from a stop, and always seem to happen in an intersection. It feels like it's dumped the pressure in the first gear clutch before filling the second gear clutch so that the car is actually in neutral momentarily. However, the engagement is not harsh as you describe. I can't believe there aren't more people with this problem. I'm not a real regular Saabnet surfer, but I don't recall others complaining about this. I'm about ready to take her in for the 60K service, so I will complain once again. It could be quite dangerous in the right situation.
