What you say is absolutely true. The actual tire specs should be consulted as any calculation is just an approximate. As general rule differences pretty minimal but might be important when playing at the limits of different sized tires.
However, even based on the calculations you should have been concerned. Not sure what you mean by height in this case. Side wall height? The calculations put this at .42 (which matches your less than 1/2" increase statement) but this is pretty meaningless for comparison. To get overall height you need to multiply that by 2 since your only looking at differences in distances between tread and rim otherwise. In fact, just ignore the sidewall height altogether and go straight to the diameter as this is the meaningful number. If you looked at the calculation for this you would have recognized the difference is nearly 1 in (.84"). What is the rule again. I think this should be kept to a maximum of +-.5" they say and even that requires checking for fit. Personally I have always targeted a change no more than +-.25" and won't go beyond that. So .84" should have immediately been seen as issue.
Also the other thing to have noticed is any time you move one spec like the 60 aspect ratio to 65 you need to move one of the other spec to compensate (in this case width or rim size) to keep overall diameter close. Moving only one should be a red flag. 215/60-16 to 215/65-16 regardless of the tire is always going to be more of a change than you want.
