It sounds like you eliminated the primary load reaction vibration path possibilities. I used to develop experimental powertrains for GM and we had these problems sometimes. Check for any binding in the exhaust system, at least back to the middle of the car. Flex coupling still good? Do you have any exhaust system modifications? Cracked or broken exhaust support brackets?
Do you have any non-stock routing of stiff hoses? This usually is directional (Drive & Rev sound different), but worth a check. A/C hoses are notorious. Watch the powertrain carefully, from above and below, as a helper holds Rev, Neutral, and Drive. Any noticeable component vibrations?
You indicate that Neutral is ok. Try loading the engine in neutral with large electrical loads and power steering movement. Can you make it go bad in neutral? That usually eliminates powertrain deflection-related paths.
Finally (off-the-wall), you suggest that the vibration goes away when you release the brake pedal, but lots of things change at that point. If you set the parking brake in Drive or Rev, then release the foot brake, does the vibration get better? If so, the front suspension is involved (load reaction path through rotor/caliper/spindle into strut or lower arm bushings -- any mods here?).
