The secondary air injection system was installed in the V6 9-5 starting in 2001. It uses an electric pump to pump ambient air into the exhaust manifolds during the first minute or so the engine is running after being started cold. The engine runs rich so the extra fuel burns with this extra air to heat up the catalytic converter faster. It's really a pointless setup in my opinion. The 2001 manifold(s) you bought will have holes in them for the SAI rails to connect so the air can get into the manifolds. Your 1999's manifolds definitely would not have the SAI holes though.
Maybe the Vue engine uses a different exhaust gasket on the front? I'm not really sure...
