First, make sure the window is on its tracks..both the ones you installed and the ones guiding the window up the door above shoulder level. The glass is curved and if not adjusted properly it will slide off and struggle rest of the way.
I tried installing my own door glass after a break in. I installed new glass with the aluminum mounts, replaced the rollers and greased it all up. I rolled the window up... life was good! It was getting dark but I was a happy man... then I noticed that it would slow down towards the top. Actually, I believe when closed it left a gap up top, wasn't sealing at all...
I don't remember where, it may be in the WIS, there are instructions for loosening the motor mechanism via a screw in the assembly . I believe you have to roll the window halfway up leaving 10" open, then adjust with both palms and tighten down... My memory is bad but I specifically remember this! I remember this because I failed at adjusting it. The window would always Eventually taking the newly installed glass to my insurer's shop and having it done.
There is official literature addressing your specific problem. I'd rather you not have to reposition the motor and glass, or whatever the proper term for this procedure is, because you may end up with a window that doesn't seal at all of leaves a gap.
View the window from above the door as its closing (use toe) only if to understand where you are going off track.
