In from the bottom? Then you're just pushing the crap back into the car.
Even from the inside, the "plumbing" is too long for a pipe cleaner, and too narrow for a pipe snake.
I doubt the vacuum would work from the outside. These are very narrow drains, only designed for water to pass through, really. Blowing through them is much more effective than sucking through them would be. You can apply a LOT more pressure by blowing through the tube than you ever can by sucking through it. (the best you can hope for by vacuum is 14.7 PSI at sea level, and that is with a perfect vacuum. Whereas, you can blow through with easily twice that pressure, or more).
Swapping filters & cleaning the evaporator box is really not that hard of a job to do every couple of years.
