Rough start in The Morning

1999 Saab 9-5 2.3lpt. This all started recently I changed my plugs NGK,I noticed a knock determined to be the plug because it was loose, tightened it and no knock but the one plug was more dirty then the others.I next cleaned the TB and charged K&N filter and Changed o2 sensor bank one sensor one. It was running nice until yesterday morning The crank was longer than usual felt like engine was about to explode then when I took off and shifted into neutral the car shut off, started it up again and was running but every time I put it into neutral rpm would drop. so I checked for any holes and found one on the down pipe where it goes from metal to rubber tube. the tube had the hole. lol so I taped it up and no issue with surge except still a rough start in the morning or when car is completely cooled. please advise fuel pump was changed one year ago I also checked power or battery and alternator both good. Should I a: Change spark plugs again and monitor or B: Should I get a pressure test for the head gasket or C: Crankshaft position sensor.
