I don't know if the pinout is identical on the 04 and up throttle body and if the three bolt holes are the same but if so, maybe you can install that throttle body on the 99 intake and that way, the PCV vacuum hose goes straight from box to throttle body.
Then you only need to figure out the other PCV hose and maybe you can use the 06 turbo intake pipe and with that turn most into an 06 configuration.

Since the 99 is a one year only beast with some of the intake sensors and tubing, you probably need to stay with the 99 intake and turbo pipe unless you want to rebuild the engine wires harness.

I didn't discourage you in that strong wording but I am very, very careful in not sounding optimistic about jobs like these because they will come back and bite you in one or another way.
