Turbo upgrade without software

I am currently trying to figure out what to do with my turbo situation. It has the blue/white puff of smoke on start up - bad seal. So my options are either pull it and rebuild it myself (which I'm fine with as I have done one before) or buy a new cartridge and housing and upgrade to a TD04HL-19T. I would prefer to do the later just in case I decide to do more upgrades later. I already have intake, full 3" JT exhaust and am in the process of installing T5 cams, 3.5 bar FPR and stage III software. I know that a larger turbo and injectors are necessary until after beefed up internals are done, but I was thinking it would be cost efficient to do it now while I have it out of the car anyways. I know I left out intercooler, but that would also have to come later as I don't have $600 lying around right now.
So my main question is, will upgrading without software specific for a new turbo in any way negatively affect the performance or durability of my car? Please any thoughts or opinions is greatly appreciated.
