It will always be cases like that.
A few years back I had a 9-5 where the blower motor sounded like a giant bumblebee on and off it was no way it could be anything but the motor bearings being worn out creating an unbalance oscillation sound.
Put a new blower in and the sound was gone for a few weeks or month but came back. Certainly thought I had gotten a bad blower motor so I ordered a new one but it did the same. I could alter the sound by adding/removing extra power or ground right at the motor connector or even pushing on the connector and nothing really made sense.
When I hooked up my labscope to the ground wire from fan controller I finally saw the controller dropping the ground signal in very fast bursts, making the motor wobble, hobble and howl.
