Had a similar experience some years ago with a '99. We did not see any water in the cabin. Got the water out of the engine and everything seemed OK for about a week then the alarm system went haywire. The "TWICE" (alarm computer board) is in a recess under the drivers seat, the lowest place in the cabin. The water corroded the circuit board and fortunately my indy had a replacement but I had to pay for it and the reprogramming. If you find any moisture on the circuit board rinse it with distilled water and dry it. That will save you a lot of hassle.
