Without knowing the specific codes it is not much that can be guessed on.
All depending on how that shop operates, but I always gives the benefit of doubt when looking into a Check Engine light that has starting to come on right after I did a repair.
If the code reveals that it has nothing to do with the earlier repair, yes I will charge for diagnostic and repair of the problem. We all have to, otherwise we would have to repair for free forever with these finicky fuel injection system and all the forced on emission systems.
It could be as easy as a broken vacuum hoses somewhere around the intake manifold area messing around with the fuel mixture and automatic idle control.
