The new Genie garage door openers/remotes use "Intellicode 2" system which is not compatible with Homelink. I spent quite some time trying to make the mirror to learn the remotes - all to no avail. I searched on this board but could not find the fix either.
Finally I found the solution that I am posting here so maybe someone else can use it as well. It turns out the new genie openers still support older Intellicode 1 remotes - so they can be programmed to work with Homelink mirror in principle. Now the question is where to get Intellicode 1 remote so that the mirror can learn it. Fortunately, each button of the new remotes can be switched to "intellicode 1" mode after some manipulations - such as hold the buttons for 10 seconds until both green and red LEDs light up and then quickly press the same button twice. After the switch the remote can be learned by the mirror and then the mirror can be paired with the opener. The same combination turns the remote back to Intellicode 2 - there is no need to pair the remote itself (while in intellicode 1) to the door.
